It is difficult to indicate the exact marks because percentile is the total percentage of candidates who have scored equal or less than you. It may vary every year depending on number of candidates appeared, normalised score, top score in the exam etc. To have good chances of scoring 99 percentile you need to score minimum 360 marks or above out of 400 marks in JEE Main paper 2.
