Firstly its NIT and not niit.
Secondly,there is no seperate counselling for IIT,NIT,IIIT,GFTI etc. All are under Josaa counselling. The counselling usually starts immediately after JEE ADVANCED results are declared.
As ur rank is good you should focus on JEE ADVANCED as of now as u can crack IIT exam. All the best.
