On the basis of the percentile you've mentioned above,i think you might not get a seat in the main campuses,however yoyu might get a seat in the Chennai campus.
However these are predictions and since there are no previous year trends as this is the first time Amrita is admitting students with JEE score,you can still apply.
You could also try applying with your AEEE score,if you have written that exam,to have a better chance of securing a seat.
