I had not applied for January jee mains 2020 with ews category but I have applied for April jee mains 2020 with ews certificate so my January percentile will be counted in ews certificate or not ?

Your JEE percentile for January Mains 2020 can not be counted in EWS category as you have not applied for it. It will be counted in General category only.
Your April percentile will be counted under EWS category as the category you have chosen.
