I have 53% in 12th class in science and 65 percentile in JEE mains and 40 percentile in mht-cet ,can I get admission in engineering college

Yes you can definitely get admission into engineering colleges but I regret to inform you that its very difficult for you to get seat into any reputed colleges with such a low score . As sought colleges require high score to get admission into it .
You can definitely join private institutes like srm or lpu which have good reputation but not into any of government colleges.
Either you take a drop to work harder for next year exam to get into some reputed colleges of india .
