The single application you had made earlier is enough to cover both the JEE score track and the AEEE track.
The JEE(300 RS) is for those who haven't applied for the AEEE and who intend to get a seat on the bais of their JEE score alone.
Your application will include both the scores and you will be allocated the best seat on the basis of the above mentioned tracks.
