I have completed my education from Rajasthan but i was born in West Bengal. Should i put domicile state as West Bengal in MHCET form

See Domicile has almost nothing to do with the place where you were born. For students aspiring for courses in Engineering etc it becomes important as you might benefit from Home state quota. Here in your case you will be considered outside student whatever you do. So by default the domicile is counted as the place from where you have completed your intermediate education and if you want to change that you need to submit some past year's permanent residency proof.

You should select that state for which you have a domicile certificate. Because you will be asked to submit the domicile certificate.
The rules for domicile are same for both the states. You should have been a permanent resident of the state for atleast 10 years. You need to proof that using your marks sheets.
Then after confirmation for why your application is on hold and if they allow fill your application form again.
Because from what you have mentioned seems correct and it is possible that your form is on hold for any other reason.
