No,In my opinion if you miss improvement exam of any subject then your old marks of that subject wiuld be printed on the new marksheet and there will not be any absent mark and also it will not affect jee mains.
But,i would suggest you not to miss any improvement exam as it will increase your overall percentage of class 12th.
