I have got obc ncl certificate after 5 -6-19 to apply in jee advanced? What should I do?

Well as long as you present the certificate you got on 5-6-19 at the time of couselling there is no problem , as for what you should do now: be present with the certificate during couselling process also i assume that since you got your certificate on 5-6-19 you have attached a self attested copy(format available in JEE brochure)of declaration  during advance form filling,if you have done that then there is no problem on getting certificate on 5th, below i have attached the official information regarding the same matter from jee advanced brochure

"OBC-NCL certificate (FORM-OBC-NCL) should have been issued on or after April 01, in 2019 confirmation with the latest guidelines of the Government of India. If any OBC-NCL candidate fails to collect the OBC-NCL certificate(issued after April 01, 2019) before online registration, he/she may upload adeclaration (Declaration in Lieu of OBC-NCL Certificate) to that effect. Visit www.ncbc.nic.in for latest guidlines and updates on central list of statewise OBC's"
So it clearly mentions that there is no issue in getting OBC NCL certificate after April 1st ,given that you have uploaded a self attested declaration during advance form filling for the same
