I have OBC NCL certificate but not in the format given on JOSAA website. I got it on 3rd April 2019, Will I face any problem on reporting?

There are 2 OBC certificates. One is central and another one is state's. In JoSAA counseling you have to produce the national OBC certificate which is validated by the central government. The reason for this is there are two criteria for OBC. Some OBCs are only OBC in one particular state and general for the other.
Therefore, you have to produce a national OBC certificate. The format given on the site of JoSAA is for the national OBC certificate. If you have state OBC then you have to make one from central government too.

No there is no issue to it. You just need to have it along with you, there are differences in everything and its certainly acceptable. Just carry all other necessary documents with you and do not fail to report on time and you would face no problem. Carry all necessary required papers and stuffs for verification purpose as well.
