I thought that nta take my paper 1 score which is less to give a rank instead of paper 2 because in jossa registration paper 1 rank is shown

No nta will not do a mistake which is forsure a carrer chance for enthusiastic aspirants the rank that should be best shooted for your score is always taken it might be that your paper 1 score would be more but your rank might be lower as compared to the paper 2 .
Marks never make a major role its your rank which plays a vital role during admission into any prestigious college of engineering.

Nata takes admission through paper 2 only. Paper 2 is for b. Arch. If you are interested in b. Arc go for paper 2. Jee mains paper 1 is for b. Tech. And jossa counselling is for paper 1 only. If you want to take admission in iits, nits, gftis for b. Tech go for josaa counseling
