WBJEE is to get admission in Jadavpur University and JEE mains is for variety of college like NIT, IIIT, DTU,etc.
Don't worry there will be no problem. These are two different exam. No one is going to ask you to present your both application at the same time . But make sure you avoid this mistakes in future as it can turn into a big problem.

JEE Main and WBJEE are two different exams, and the one doesn't have any bearing on the other. As such the signature you upload in JEE Main doesn't have to be the same as the one you upload for WBJEE.
And no, you are not going to face any problem, whatsoever, in the future.
