If I go through JoSaa with my JEE advanced result, is my Jee mains result disregarded?

No, going through JoSSA counselling process, your JEE Advanced and JEE Mains rank/percentile are considered respectively for IITs/ ISM Dhanbad and NITs/ IIITs/GFTIs.
