Yeah the eligibility criteria inorder to get in the elite institutes like IIT and NIT'S says that you need to have a score of atleast 75% in class 12th it doesn't matter whether you have given the improvement exam or not and they also doesn't bother in how many subjects you have given the improvement exam.
