Yes you can surely use migration certificate downloaded through Digilocker for verification processes in NEET counselling. The certificate is digitally signed and authorised by government for legitimate use purposes. Also most education boards have not provided any hardcopy of documents in view of the pandemic.

Normally, photocopies of documents are verified and submitted during the counselling process, but admission to a medical college is only granted after you submit the original documents, which include your marksheets, transfer certificate, migration certificate, character certificate, and allotment letter.

So contact the appropriate authorities as soon as possible, because even if you are assigned a college, you will not be able to enrol without your originals.
