Anyone can apply for JoSAA counseling irrespective of whether they clear the cutoff or not. JoSAA counseling is for admission into JEE Main accepting colleges while the cut-off is an eligibility criteria for JEE advanced. So not clearing the cutoff doesn't make you ineligible for JoSAA but your marks will obviously affect the college you get admission into or your branch.
