No, there is no bad effect in your career but if you are scoring less marks in JEE Main you can go for private colleges but if you are determined to get admission in NITs/IIITs you can drop a year.
You can alo consider other top private colleges as well for admission like VIT, SRM, Amrita and Manipal if you have appeared for the exam.
For government colleges you can also try in your state counselling
