IITs and NITs are a few of the best colleges in India for pursuing engineering degree. That being said it is up to you to choose where you want to do your degree from. JEE Mains and EAMCET don't have extremely different syllabus and hence preparation for JEE Mains with focussed previous year questions practice before EAMCET should help you perform better in both. If you sure about choosing one of the two because of college options, then you can devote your time and resources to just prepare for either JEE or EAMCET.
