my mother has completed 10th but her name in TC was different from family card, birth certificate (mine) , pan card ect... my doubt is first graduate certificate will be registered or rejected if rejected what next

No, it should not get rejected because even if it is different in family card but both the person are same that is in the family card and your mother. Incase it does not work then I think it would be easier if you make an affidavit for you mother stating that both the names indicate her then I think your problem will be solved.
