my son has IGCSE board XIIth if he gives entrence exam for medical or engineering collage and qualifies will he go under general quota

Yes obviously he will go under general quota. Quota unless specifically specified and documentation been done its not considered so if you wish to have another privilege over that if you do belong to any other sections then do present the cast certificate for sure and give the exams, so they're aware of the same.
