Please help me in B.A. Graduation "Total obtained Marks" asks or only "Core paper Marks" asks? I mean during filling online form its asked about Graduation percentage.

You did not mention which exam you are asking about, but after graduation if they are asking about graduation percentage and if there is no mention of any particular paper then you need to simply insert the over all graduation percentage.
