OMR is one of the sensitive tools majorly used while evaluating papers to cross verify the candidate's identity.  In your case, when your OMR sheet is fed into the system, it will prompt the data entry representative that there is a mismatch in the registration number.  So he may be instructed to manually enter the register number for that particular paper.  This happens in most cases, while there is still minimal chances that the paper may get rejected, but hope that it won't gonna happen in your case.

Don't worry about paper rejection, the people over there entering data will also worry about the future of the particular candidate.  So, they may validate the double bubbled paper.
