I see that you wantes to get CSE in Pune College but the seat was full due to your late gesture, there is nothing much you can do about it even if you have 90 percentile in jee.
All you can do is contact the college Admission Department officials and check if there is some other way to get admitted or not, cause many college keep certain seats reserved for later for such cases. Best way to find is to directly contact the officials.
