Yes you will have to submit your EWS certificate to claim EWS reservation for JEE-Main and you will have to upload your EWS certificate during application process of JEE-Main.

Also for your reference, let me tell you one thing that If you don't have your reserved category certificate for EWS category at the time of application then you can submit the undertaking which declares that you will submit the original and valid caste certificate later on at the time of admission.
