What would be the minimum percentile to qualify jee for a SC category...is around 80 percentile good enough?

The minimum marks for qualifying jee mains in sc category is 32. Around 80 percentile is more than enough to get a good college with the desired branch. With this percentile based on your category, you can be even placed in topmost NIT's, some private colleges and good universities.
