Will IITs/NITs accept improvement marksheet if it is from a different board than the board I had originally given in the first attempt

You won't be late in any case if you apply for 2nd attempt of NATA.
But if you have failed in any of your exams, that may cause a problem. Though you can update your re-examination marks later on the website, but you need to score a minimum of 50% marks in PCM in order to be eligible to apply for NATA.
