Its very difficult to get into colleges through josaa counselling 

Nits IIITs and gftis are highly unlikely.

The cutoffs are high 

As the competition is cutthroat nowadays.

Don't worry about it

You can try for state colleges . Many accept JEE main score

You can try private institutions like Chandigarh

For Deemed Universities 

Non Refundable Registration fee :- Rs. 5000/-(same for all candidates) 

 Refundable Security amount:- Rs. 2,00,000/- 

E.g Any candidate opting for Deemed University will have to pay Rs 5000/- Non

No you can appear for second round 

Don't worry about it

Eventhough you didn't appear for first round of neet counselling you can appear for second round directly

For getting an admission under through state qouta (85%) you need to get more than 450 and through AIQ candidate need to get more than 550 to secure seat in good Govt medical college.And you have scored so good you have high probability of getting admission in govt.

I am sorry to inform but KIMS Hubli, Karnataka which is one of the best medical colleges in the state of Karnataka generally doesn't take in candidates with the total less than generally 500.
Even this year due to severe competition, the cutoff is expected to rise.
