Nits/iiit/bits doesn't offer you any aeronautical/aerospace engineering course

Your rank is more than enough for securing your seat in even tier-I NITs for the Biotechnology. You should rest assured for that. You can even get NIT Warangal or NIT Calicut which are the two best NITs offering a degree in the branch of BioTechnology. While the situation is not very bright for aerospace engineering. Considering colleges which participate in JoSaa and take JEE Mains marks, Only IIEST Shibpur is an option. It closed in 13560 in round 7 of JoSaa and thus you may or may not get it. IIEST is a good institute for aerospace engineering and you should hope for the best.
My best advice to you is to fill Aerospace engineering fairly above other NITs for BioTechnology so that you have an option for upgrade. As you will be getting biotechnology in Tier-I or Tier-II NITs in initial rounds only. I wish you have given JEE Advanced too as it will open your options in a lot of other Aerospace Engineering colleges including some of the Best IITs.

Yes, you can do M.Tech Aerospace engineering after doing B.Tech Manufacturing engineering. However, most of times it depends on the college. Most colleges have the minimum qualification for admission to M.Tech is B.E. or B. Tech. with at least 50% (60% for IITs) marks in aggregate or equivalent CGPA from a recognized university and a minimum of 60% in class 10 and 10+2.Make sure to give any M.Tech Exams such as GATE etc.

Indian Institute for Aeronautical Engineering and Information Technology in Pune is regarded one of the good colleges for Aeronautics.
From campus life to hostel facility, every thing is good, faculties are good. But when it comes to PLACEMENT, the college takes a step back.
The main reason for this could be a little scarcity of good alluminies.

Your eligibility to get a seat in any college depends on your rank which is decided by 50% of your cet marks and 50% of your board marks. So you might have possibilities to get a seat in aerospace but probably not among the top colleges as your cet marks is quite less and if your boards have been good then it would boost up to get a good rank. If you really want to come into this field, and opt for Aerospace Engineering, by appearing for JEE Mains, you can join IIEST Shibpur as they take their admission through JEE Mains now rather than WBJEE.
