To start with the application for AEEE is closed for year 2022 as of 12-08-2022. So you can't apply for Amrita Coimbatore through AEEE as of now.
Now you can still apply through JEE score and with a percentile of 98.07 you have a really good chance of getting into Amrita Coimbatore. Once you have filled in all your details, the last thing to be done in the process is payment. So after making payment 2 things will happen- 1) when you Login into your page, you will see the payment status as successful and also yoiu will get a receipt of payment which can be printed or saved as pdf, 2) You will get an email or/and SMS for the confirmation of your payment. In case the payment fails, you will get the refund of the amount deducted and also your status of payment after you login will show as unsuccessful or Not yet paid. So you need to make the payment again in such a case.

For CSE and CSE specialization cutoff will be 2,300 and 6,000 for home state. For other state cutoff will be 1,000 and 1,800. So it will be difficult for you to get CSE in Amrita Coimbatore but you can get CSE in other campuses.
Keep in mind that get a seat will depend on different factors such as number of students want to get the same branch, category of a student, performance of the students, home state etc.
