There is no option regarding medical certificate as it has to be made by government doctors only as a specified by the Medical Association of India. As you have got your medical certificate by a private doctor, it won't be entertained at the time of counselling or seat

There are around 1500 seats. So you have chances to get it.

You can get admission in some of the govt college under Assam CEE.But definitely you won't be able to make it to top engineering college (like AEC).But definitely you can get seat in other govt. College in Assam.So, participate in the counseling process.
