Well irrespective of the percentile obtained in the JEE MAIN paper 2 you have to apply for the JOSAA counselling and then you have seven rounds of counselling through which you will get admission to these institutes. There will also be special rounds in which you can apply.

The mode of admission in SPAs is through jee mains paper2 only. After that you need to sit for counselling under the josaa for admission in that college.
