No, B.E in BITS PILANI is actually an integrated first degree program(not dual degree) i.e these type courses has the flexibility to extend or compress the duration of the course(8 semesters) for every individuals opting these degree .This course is based on modular structure and it has and no intermediate degrees i.e any types of b.sc courses are not allowed in this case .

BITS pilani is the most prestigious campus and it is better than many NITs and also best among all the BITS Campuses. If we compare both universities then BITS is more preferable. But if it is for branches it is totally depends on you because if you have no interest in particular branch even though your are in prestigious campus it is useless right! So think carefully and take best decision which you don't regret it later.
If we compare universities BITS PILANI is most preferred.

Yes. If an applicant receives a first rank from the board in which he or she completed his or her class 12th, they are eligible for direct admission to any BITS school. Direct admission to the programme of their choice is offered to first-place/rank students from all central and state boards on the BITS campus, regardless of their BITSAT score.
BITS admits students purely on the basis of merit or rank. If you are not the board topper, you must take the BITSAT and score well in order to be considered for admission to the BITS campus and branch of your choice on the basis of merit.
You can give BITSAT only twice, Where you have to score more than 360 marks to get CS branch.

Admission in to Birla Institute of Technology and Science in Engineering is based on merit in BITSAT entrance examination conducted by BITS. It does not accept JEE Main score so you cannot get admission in BITS in any campus. You have to appear for BITSAT and qualify in it in order to get admission. BITSAT 2021 Entrance Examination is already concluded. You may have to apply next year if you want to get admission in BITS.
First of all congratulations for your son's great success and to you also, according to me when it comes to choose between NIT,BITS,IIIT my suggestion will always be to keep NIT at first priority IIIT at second priority and BITS at third.
Government institutions always hold a superior class when it comes to comparison with private institutions, NITs,IIITs holds a great amount of experience and have the best Faculty and best teaching environment.
With 99.4% in jee your son can get a very good NIT so all the beat for the Counselling.
