99 percentile means 170 - 180 JEE MAIN score. It's a descent score indeed. Now if you can perform equally in Physics, Chemistry and Mathematics, you need to score almost 60 in each subject. Scoring 60 out of 100 is not tough. Chemistry in JEE Main is never difficult. Practice

With 541 rank you will get a seat on in integrated msc course depends upon cut off of the college. Cutoff depends upon number of candidates appeared in exam, difficulty level of exam and previous year's cut off etc.

2019 cusat last rank admitted was between 1300-1400 hence
