No it doesnt affect if you complete eligibilty criteria. The admissions are based on merit list of NCHM JEE and the eligibility criteria one needs to fulfill are -

• Educational Qualifications: Class 12 board or equivalent recognised.
• Age Crietria : For General and OBC - Upper age limit

If you have got compartment in mathematics, then you can apply for the improvement examination. In the improvement examination, if you perform good then your marks will be improved and there shall no longer be the status of compartment in your mark sheet.
