1) Deemed university status is granted by UGC to autonomous universities which work on very high standards in the specific area of study whereas Autonomous colleges are affiliated by any Government university but follow their own grade system for their academic courses instead of following the university's syllabus. 2) Deemed universities award their own degree while autonomous colleges have no such privilege. 3) Deemed university is more free and flexible as compared to the Autonomous college. If you think that you want to try for government MBBS colleges then first fill the government MBBS colleges though you may think that you might not get the college. We never know what happens. Keep government MBBS colleges first and then keep the deemed universities in which you are interested. Fill as many options as possible to ensure that you will get admission in some college. But don't fill those colleges which you are not interested in .
There are nearly 40+ deemed universities for MBBS in India with around 7-8k seats in total.There will be management and NRI quota under this.It will be difficult to provide the cutoff rank for every college, so since you have not mentioned any college in specific ,I have mentioned few best deemed universities followed by their round 1 cutoff rank :

Deemed university is an awarded to higher educational institution in India conferring thr status of a university.
Not only NRI students getting admission there anyone who qualified the examination they can apply for deemed Universities.

Although in general those candidates who qualify the NEET UG exams are eligible to get an admission in BAMS but sometimes some states allowed students who are not qualified in NEET. So can try your luck in those colleges. Like Himalayiya ayurvedic Medical college & Hospital or Quadra Institute of Ayurveda .

Yes you can opt to Deemed universities in second round. But for this, you have to complete all procedures of Round 1 of counselling and wait for second round of counselling.
When you register yourself for second round, you will get similiar options to choose from any goverment or private colleges according to your convenience.

Yes, you can do that by giving the initial deposit an only appear for government colleges and central universities in the first round. Later on you could apply for Deemed universities after paying amount of 2lakhs in the second round. Counselling for government and central colleges are conducted by MCC and for deemed universities it is conducted by DGHS on behalf of MCC so both are separate and there is no issue in apply for both.

No , from my point of view there is no merit quota in deem universities (not sure).
