what is done is done. You can show your new mark original documents during counselling time. for now you can write a mail to the board to guide you in a correct way to tackle this situation.There won't be any issue but your updated marks should be considered

As per the rules set up for improvement exam, a candidate can appear for it provided that they do not pursue any higher education in between that period. Since you will be preparing for JEE Mains during that period so you can apply for it.
