I believe unless your Institute is an IIT or Reputed Institutions like IISc Bangalore, you wont really have good prospects and placements after a M.Tech in either Genetic Engineering or Biotechnology. Of course at IITs, IISc you do have recruiters like Biocon, Bharat Biotech, TCS Innovation, Biogene, Dr Reddys and many others.
Most of the students after M.Tech, hence pursue a Ph.D in Biotechnology and you should plan that, followed by a career in Research or Academia.

Well, genetic engineering and Ayush courses are entirely different from each other. So comparison between them on the basis of future scope does not really help much. Nevertheless, here is the rough comparison on both:
Ayush courses include BAMS, BHMS, B.U.M.S, BNYS. These are the courses related to medical science and each one of them has a unique and different medicinal practice. Now a days, many people are inclining from conventional allopathic or western medicine to Ayurveda and Homeopathy. So, there is an increase in demand for these courses. There are several opportuities for BAMS and BHMS graduates. They include health consultants in public and private firms, Ayurvedic/Homeopathic pharmacists, Ayurvedic/Homeopathic therapists etc. You can even open your own clinic. However, it cannot be said with certainty that all practioners earn well. The initial salary for a ayurvedic or homeopathic praticioner ranges 25,000 INR to 35,000 INR per month, and they see a hike with experience.
Genetic engineering is one of the emerging field of research and application. It is expected to have much more demand in the coming few years as well. Genetic engineers can find varied number of job profiles such as teaching, in food and agriculture industries, Diagnostic labs, in research centres and instituions and in forensic labs. The salary depends on the job profile and initially can vary from 2.5 LPA to 5 LPA.

Both the field are totally different in their course and syllabus and you can't compare them. Firstly it to totally depends on your interest in a specified field. Every field has something to offer for the people who are more dedicated and interested into it. You will excel in the field you are best interested in as you will give your 100% without much effort but choosing a less interested subject won't help you much.

However if you want to pursue two courses simultaneously then according to me you must go for graduation in Biotechnology as subjects will be similar and it will be easy to cope up . You can do BSC in genetic biology.
