Lol...forget about IIT's with such marks ,I'm not even sure that you will even qualify the exam ...(previous year qualifying cut off -17.05)(while the lowest A.I. rank  they took was 550 ish for general)..

With bare qualifying marks I don't think you can even get admissions to nit(s) even ...

Can IIT challenge pwd certificate with 40% temporary disability and not taking the pwd student despite of pwd certificate and an udid card?

IITs demand that the PWD candidates should have at least 40% permanent disability, so sorry to say but they can definitely challenge your PWD certificate. In addition, IITs also have their own medical boards which also conduct tests to determine the disability regarding doubtful cases.
