See both the institutes you have mentioned above are the elite institutes of India. So they both have some strategy to select students to keep up their elite status.
So both the exams have some level of difficulties.
In case of JAM to secure a rank under 50 , you have to study a lot and have to solve questions as fast as you can. Also you have to be intelligent enough in identifying the lengthy question given in the question paper to save time. So in JAM the problem solving skills as well as time management are checked in the examination.
Now in case of ISI exams problem solving skills along with theoretical knowledge are tested. In the question papers they include both subjective and objective question so you have not to worry about time management but about the accuracy. After their written examination they conduct interviews to recheck the explanatory ability in a student.
So both the exams have challenges in their own. But as ISI have interview then you will have to work hard regarding that too.

Now coming to your question which one should you prefer IIT or NIT? Well it depends solely on your personal interest ,if you are interested in computer science branch and you're getting a top NIT ,which you will definitely get on your rank,then I would suggest rather than going into an IIT with branch in which you are not interested will not be a good decision. considering your rank you can easily get NIT Trichy ,NIT surathkal N,Warangal even NIT Calicut which are among the top IITs.
If you are getting the branch of your interest in a very good IIT, then definitely should choose it but if you have to compromise your choice then go with an NIT( southern NITs) .It depends finally on your interest and the college which you are getting.

According to your marks , as per the previous year cutoffs your predicted rank would 3000-6000 . Most probably you would also clear the subject cutoff , so you have good chances to get a IIT seat . You can get good branches in iit like Dhanbad , BHU etc .Apart from that you can take some non core branches in old IIT also . You can also get IIST , IISER from your given marks .

According to NTA national Testing Agency has the official JEE Main reservation criteria 2020. The reservation criteria of JEE Main 2020 comprises of category wise reservation for candidates and the eligibility conditions for applying for reservation.
Those Candidates who belong to EWS, OBC, SC, ST, female candidates and Person with Disability (PwD) categories will be eligible to claim reservation in jee main.

As per the reviews by students, mechanical in roorkee is awesome and there is no flaw in any category. while in kharagpur, no need to say. every department is great. you can take any dept in kharagpur.
the placements there are awesome with 34lpa the recent highest. and the environment is great too. so if you get it, then take it without any second thought. you wont regret it. i mean electronics and ece are awesome there.
