The college was founded in 1919 as the Banaras Engineering College. In1968, it became the Institute of Technology, Banaras Hindu University. EE at IIT Bombay - Indian Institute of Technology, Bombay (IIT Bombay) was established in 1958 under the Government of India. The Institution plays a vital role in providing the know-how to the country and in pursuit of research and technical manpower. In terms of facilities, all the colleges provide equivalent facilities of hostels, canteen, library, sports and medical services. All the three IITs are equally good, but considering branches, CSE would be best. So , it is completely up to your area of interest, which branch and college you want to take admission in, based on your interests.

Your score is very good , but see rank , varies every year according to the toughness of the paper . Although according to last year cutoffs your rank would be around 2000-4000 . With this rank you can get ECE and EE in many decent IIT'S , although Cs can be little tricky as the cutoffs for cs are increasing every year . Still by the 7th round you might get Cs in some IIT , but EE and ECE you can get in  decent IIT going by last year cutoff ,

You are allowed to choose any other paper other than your B.tech discipline paper that you want to appear but you must fulfill the eligibility criteria of the respective institute in which you are seeking admission. For example if you wish to get admission in a specialization 'A' and the eligibility criteria to get admission is that you must have passed your qualifying exam in B.tech Mechanical Engineering then you are not eligible for getting admission even if you qualify in GATE exam since you haven't fulfilled the eligibility criteria.

If you're not graduating from a UGC recognized college, then, the main problem starts when you're going for Masters, as, most of the masters degree specify this in their eligibility criteria( that the candidate must be from a university recognized by UGC). So, if you manage to get your degree in masters, there would be considerably no such issues in your career.

However, i would suggest you to always take admission in a UGC Recognized college for better convenience.
