No you don't have to apply separately the counselling for NIT and IIIT .You just have to fill the choices of colleges that you can get according to your rank in JOSAA counselling. Then they will provide which colleges you can get.

You are elligible for JEE ADVANCE ,but your score isn't enough to secure seats in NITs or IIITs.You need at least 96 percentile under EWS quota to fetch NITs .You should focus on JEE ADVANCE preparation.

Sorry but your rank is not good enough to get admission in NIT's , IIIT's and GFTI's but don't feel demotivated give your best in JEE ADVANCED 2019 and i wish all the very best for your exam . hope this will help you if not you can
