Yes,  a medical certificate from government hospital will be sufficient. The said document will be required at the time of verification of documents and the officials at FDDI have clearly stated that a medical certificate from a govt hospital is good enough.

Frankly, 309 is a less score for any good government college seat. Especially for a general category student where marks have gone up. But still don't lose heart. Wait for counselling to start and see what happens. Hope for the best. Meanwhile you can go through previous year's cut
