Yes , your son can take part in state counselling after taking part in 15% All India Quota counselling as there is no restrictions against it. And no his year is not wasted because if the documents would not have been available then it could have led to cancellation of admission.

According to the official notice, refund process of SS Counselling was to be completed by 15th October 2019.
Security amount for the eligible candidates was to be refunded to the same account from where the security amount was initially deposited by the candidate.
