See I would say if you wish to do MCA and want to have a good career ahead then you can choose any of the two universities. But if you compare the scenario of placements and the curriculum then I would recommend you to go for NIT Karnataka over Manipal University. NIT Karnataka have a better curriculum of MCA compared to Manipal University. If you go to NIT's, it add value to your CV as well as you will get more opportunities to discover different fields of CSE and thus you will have a better possibility of getting job with higher packages as compared to Manipal University. NIT karnataka have better median packages than that of MU.

If you are looking for a better college to choose among the both which you have mentioned than i would say that NIT Surathkal is the first of the students due it’s records and also it is one of the oldest and famous NIT in India. Now in terms of ranking also NIT surathkal has ranking of 44 where as NIT Calicut has a ranking of 66 which tells that NIT surathkal is little higher. The placement and company visit is also you can find more in NIT Surathkal as compare to NIT Calicut hence, from this all factors now you can surely make a better decision.

No, it's not the case as you mentioned. According to placement statistics, computer science engineering (CSE) and information technology (IT) are the best courses at NITK. As you have mentioned that you have got 95.39 percentile and you are wanting to take up chemical engineering in nit surathkal so let me tell you that your predicted all india rank would be somewhat around 52-53k as per my calculations.
In this rank even if i consider your obc category and home state quota you dont have any chance of grabbing chemical engineering here.
You need atleast 98 percentile to get there.

Hello student as you've mentioned IT, i believe you're concerned about B.tech in information technology. Admission in NIT Suratkhal (Btech) is through Jee main entrance examination conducted by NTA.
ELIGIBILITY - Candidates should have passed class 12 in physics chemistry and Mathematics from a recognized board.
Admission is not based on MHTCET you need to appear and qualify Jee main to get admission in NIT Suratkhal.
