As you have mentioned that you have acquired 28 marks, for the IIT JAM Physics and you belong to General category thus, there is a chance not that high chance, but you have a fair chance that you might be able to get into a good NIT college.

First of all can be a bit more specific regarding your question, like of which exam or college you are concerned about. Wherever there is written aggregate, it means that combine of all three Physics, Chemistry and Maths marks are counted.

Actually  the marks which you mentioned in board will not enough to get pass the thing in this is in board theory exam which have minimum marks so as to get pass without considering  of practical marks if you pass certain  marks in board then only they will add

Jee main cutoff for NiT's is based on jee main qualifying marks and all India ranks. 
The expected jee main 2019 cutoff for NiT's can be predicted from the previous years for NiT's is mentioned below.

HI 

There is no specific guarntee in the above question. If you get 45 in chemistry, its a fair marks and it would be added with the practical marks as well. And same for physics. Then you can pass overall. 

From last year, the teachers are more strict regarding paper
