First of all, TNEA is not an exam as the admissions are based on 12th merit and the process is conducted by Anna University so being an other candidate student you an apply for TNEA as you are eligible only for 2 colleges College of Engineering, Guindy and Madras Institute
Autonomous colleges have an opportunity to design their own courses and syllabus. While an affiliated Institute has to run the course and syllabus prescribed by the University.
It totally depends on college to college that which is best. You can't compare colleges like this.
