According to your rank , it would be tough getting into iit's , however you can go for counselling , you might get a lower branch in the last rounds . However you can try for other colleges that offer admission on the basis of JEE Advanced

You should contact the JEE main authority at their email with the issue and wait for their reply. They'll surely help you out.
I don't think that you'll be able to correct it during the time of counseling since you were already given correction dates after filling the JEE
