Hello Apurva,
12 th percentage are just considered in order to fulfill minimum eligibility criteria which says that general category candidates should have secured minimum 50% aggregate marks in 12th standard examination (45% for SC/ ST/ OBC candidates)
And the allocation of institute is totally based on the score of JEE after fulfillment of minimum eligibility criterian for 12 th percentage.

If you want to get admission in NIT/IIT/IIIT then you should have atleast 75% in your 12th class.
