Yes you can apply for both- All India quota and state Counselling.
Both all India and state counseling will conduct their registration , merit list will be displayed . You will be allowed to fill the preferences you can and according to that the list of subsequent rounds will be displayed. If you are getting the seat of your choice from state you can leave the the all India seat you got from 1st round.
