hello Sir/Ma'am, what would be the total percentage of refundable fees for st category student if he/she is taking admission in private medical college through govt quota?

It depends, some colleges do have a fee concessions and waiver schemes in the college where certain percentage of fees of candidates are waived off.
However there is no specific scheme for fee concession for SC category under private medical colleges.There are some Central/ State government scholarship schemes for which you will have to enquire at the State government offices and your special college.
